The reason why the boys are separated from the girls is because they want to preserve their Shinobi culture. The cause of that was elopement (events happened decades ago); more and more couples eloped with each other as a result the Akane class and Aoi class were on the verge of collapse so they decided that it would be the best to separate them, once they turn into adults they will filter out a few trustworthy, reliable and capable Shinobis of each respective genders and tell them the truth behind this(Hana-sensei and Konoha-sensei), thus the Shinobi culture survived till now.
