At the start of the VN Illya is still under the impression that Kiritsugu abandoned her because he liked Shirou more and that they were terrible people to be hated. Its not until after their first few fights and basically stalking him for a bit that she learns otherwise. She then comes around and realizes whats up and what she is doing is childish. She is just lonely really.
