1. Shanks at some point before becoming Yonko learns that the Gomu Gomu no Mi is a special fruit with some unknown secret to commoners. Shanks notes that the fruit is being transferred from some remote location by Cipher Pol Member Who's Who and decides to steal the fruit from the government ship. The heist is pulled off successfully - he retreats back to Foosha Village to celebrate, meeting Luffy. Luffy eats the fruit. Shanks, not fully knowing the significance of the fruit at the time, still knows that something surely significant must've happened. Rather than letting Luffy die and searching for the fruit again, he chooses to save Luffy's life, making a 'bet on the new generation.' 2. Shanks DURING HIS YONKO TENURE discovers the truth about the fruit. Most likely after the timeskip. Former Roger Pirate members Crocus and Rayleigh make NO MENTION of the fruit's significance to him when they meet Luffy. They are none the wiser. They might have an inkling of what Joyboy's powerset was back in the day based on the true history detailed at Laugh Tale, but they don't know enough to make the connection between Luffy's seemingly-basic rubber powers and Joyboy's powerset. They simply know that Luffy is a man that Shanks has a lot of faith in; faith earned not because of his fruit, but because of his character. Because of his seeming personality resemblance to Joyboy. He seems to be the man Roger was waiting for. The main to fulfill Joyboy's will in the present.
Zoans have minds on their own, so nika just have luffy rubber body and helped him develop it, and then saved him from dying, it's quite literally yugioh but with devil fruit

3. The Gorosei are slackers. They know the Gomu Gomu no Mi exists and they know that Luffy has it. What they don't know is that, woopdie doo, the Nika fruit also exists. And they do not know that way back when, the earlier World Government members hid the identity of the fruit by classifying it as a Paramecia. After being ambushed by Shanks with this information, they're frantic. They're flustered. They're feeling silly. They go look at the Older World Government History Book and see the truth about the fruit's real name and classification. They then look at Ancient Devil Fruit Classification book and discover the attributes of the Nika fruit. Hence why in chapter 1044 they can speak so plainly and calmly about the real power of Luffy. The only way that the sanctity of the early story can be saved is if the current Gorosei are for some reason prior to 907 unaware of the Gomu Gomu's true nature. This "some reason" is a critical thing for Oda to explain going forward. 4. The other key question: Why would Shanks put a target on Luffy's head like this? Distraction. Shanks knows that the Marines have their hands full with the Shichibukai round up, and he wants to give the Cipher Pol agents something to keep their hands full too. He intends to create a scenario where the World Government is wide open for some kind of attack or subterfuge. When Oda makes reference to "Shanks finally making a move in 2022", this is what he means. Shanks has created the scenario for the Red Hair Pirates to pull something off against the WG or, alternatively, some other group that the WG protects fiercely, never available for attack.
Shanks gets the confidence to put the target on Luffy's head only after he sees that Luffy successfully escaped Big Mom. He knows that Luffy is on the verge of awakening and can beat whatever fuckers the WG throws at him. This is the truth of the matter.

There's no sense of Nika's 'mind of its own' possessing Luffy's consciousness in this chapter though. At most, the Nika fruit is filling Luffy with a sense of humor and courage. At the end of 1043 there was a widespread thought that the fruit was going to possess Luffy but that ended up not happening at all.
Shanks absolutely does not work for the WG. He's still loyal to Roger and Roger's will. He exists in the story to safeguard the guy who will fulfill Roger (and Joyboy's will). He has no fealty to the government, he only protects them insofar as a world in chaos makes Roger's will more difficult to fulfill as Luffy will be in exponentially more danger in such a world. Shanks at all times prior to telling the Gorosei the truth is trying to protect Luffy.

Gorosei learn that a fruit that they thought was only a legend exists, that Luffy has it, they send kill squads to murder Luffy, they fail to conclusively do so. Shanks was the one who told the Gorosei this information in order to keep the WG divided and open for attack.

Show me your evidence. Does the story so far not point to Shanks still being buddy buddy with the ex-Roger Pirates? I'll agree that Shanks only actions in the story seem to point towards keeping the WG in power and the world in a sort of stasis, but how does that necessarily imply he's on their side? It's more like he's biding time, no?

I think Shanks is the son of Imu and was told to get on Rogers ship. I think he lied to Luffy as a kid because he knew finding the fruit again would be harder than finding Luffy I think he stopped Kaido from saving Ace. I think Sen Goku stopped the Marineford war because Shanks is a rat. I think that is why he is called "Big Boss" by his crew and the world government. I don't think Shanks is evil, I think he is part of Shield and works with Garp and other Marines trying to change the system.
But I want engagement. I want someone to poke holes in my assumptions. It does bother me greatly that Oda created two questions this chapter that, if unanswered, just make the entire story kind of stupid. One, why would Shanks betray the guy he's betting it all on, what could possibly be so important as to potentially endanger Joyboy's successor's life, and two, why the fuck are the Gorosei so stupid. Why would they not read the history books. The current generation of Gorosei should be briefed on all of the secrets when inducted, right? Surely that makes sense. Why the absolute fuck are they so stupid?

It's true that Shanks always get's a "Well, because it's you, we'll allow it" sort of treatment from the World Government. That is suspicious. I do agree that it's probably Shanks' parentage that gives him a pass with Sengoku and the Gorosei and so on, but I don't agree that he's likely to be a double agent. I'll admit that I don't have a lot of evidence to the contrary other than "he's presented as someone earnest and someone who cares about fulfilling Roger's will". We see him defending Koby after Koby remarks on the senselessness of the war at that point. That Shanks chooses to save Koby after being the voice of reason implies that you know, he agrees with Koby. That he's of the same mind as Koby. That it's about stability, there's no reason to push the envelope and get more people killed. Just chill, man. That's Shanks' entire MO, right? What is he chilling for? I'll agree that Shanks keeping things chill is good for the WG, but I don't think he's allied with them secretly.

Now why was Kaido so obsessed with Wano all along, it has something to do with a prophecy about Joyboy based on Oden's journal, or what King told him. King wanted Kaido to be Joyboy, and if nothing else it seems like Kaido was trying to create a zoan fruit, that can make people laugh, a certain fruit in particular. Now why was that exactly? We still haven't heard the real reason Kaido is obsessed with Wano, and why Oden demanded that Wano be opened and no longer segregated. I'm betting it has something to do with the prophecy of Joyboy.
That's a great idea. I hadn't thought about the congruence between the nika fruit and the smiles. There's definitely something to that. Kaido was experimented on in order to create the artificial fruit Momo has. Perhaps while he was in Vegapunk's care he heard something about the Nika fruit? He already has certain knowledge about Joyboy from Rocks to be sure. Kaido's flashback will be critical.

Because if news about Joyboy's identity gets out it could shake the entire world. Which is why they tried to have Luffy assassinated.
WG literally says they didn't know about this shit until just a few moments ago, it was just a legend to them that was almost wiped from history already, even they didn't know it was the gomu fruit that was renamed, and immediately called CP0 to sacrifice one of their top guys to try to deal with this shit secretly.

Luffy came back to the past, joined Shanks and gave himself the fruit to become the Nika God. Shanks only caught up the scheme now.

This is a problem, yeah. That they had Cipher Pol escort it means that someone inside knew the truth. But it probably wasn't the Gorosei that ordered the transfer? Perhaps the Gorosei were never privy to the transfer at all. The question then is why did the person who ordered the escort not tell the Gorosei about the fruit's significance. It's an infinite can of worms about why Imu never told anyone anything.

I don't really find it that hard to believe that after 800 years the government just wasn't vigilant enough. Probably took forever for the higher ups who actually know anything to even hear about luffys antics. And there were probably significant doubts that luffy would awaken the fruit, after nobody else did for 800 years (a long fucking time). We already know the marines and WG are incompetent as fuck, even if their big name players are extremely strong. Beauracracy and all that.
Hell, why didn't they send anyone after laws fruit? He can make you literally live forever, wouldn't that be just as problematic?
