Overall the show has its moments but I always thought that the ending is kind of tomoyas and nagisas own fault, considering her health problems.

I look at Clannad's ending kind of how Steins;Gate explains time travel. I was never really bothered by it, but by applying Steins;Gate logic and the vn mechanics the "the town will reward you for doing good deeds" twist comes off more natural to me.

Ushio shouldn't have died, and when the robot tells him he needs to gather the lights they should have gone through a montage of all the people he help and the final light being for himself, which is just enough to bring gone person back
