Well for starters, Madoka is not a deconstruction. It would be if witching out were a thing in normal magical girl anime, but as it stands it does nothing to deconstruct the concept of normal magical girls. Just introduces a plot device to make it dark.

Deconstruction is a dumb gay meme and evangelion isn't a deconstruction. Ironically gundam '79, one of the main inspirations for NGE, is INFINITELY more of a deconstruction but is rarely ever referred to as such

Deconstruction is an interpretive approach that pays attention to arbitrary oppositions and fault lines and intertextual relations understood by a particular readers individual interests perhaps to the end of a Psychoanalytic interpretation. As a result, only a reader or viewer (ie. An interpreter) can Deconstruct. Are you suggesting NGE or Madoka are self conscious stories? Do they think? Nobody is analyzing anything. They're just throwing around a meaningless buzzword to look smart. Anytime anyone tries to explain why they think something is a deconstruction they come across as a retard.

Madoka it's not only a show that deconstructs the basic tropes of the magical girl genre, but then it reconstruct the essence of the genre, that hope will always win out over despair. This reconstruction is much more important to the series as a whole than the superficial deconstruction. Then it proceeds to deconstruct the reconstruction in Rebellion to make it so it deconstructs not only the genre, but also its own ending and meaning, making it one of the most deconstructive stories ever written.

This is not a concept specific to magical girl anime. Madoka differs too much from a typical magical girl anime to deconstruct anything.
