Why do many characters miss several weeks if not months of school either because they're delinquents or shut-ins and are then just allowed to go back to class and graduate no problem once they finish their character arc? Shouldn't they either have been expelled or failed so many classes that they'd need to repeat a year?

i missed like 90% of my classes and was still able to graduate just fine, granted my school didn't weigh attendance into my grades.
i even went to a private school that was hard to get into and cost real money and kept out the riff raff so to speak and my friend's brother dropped out after a mental issue and was readmitted without any real sanctions or punishments simply because he had a letter from his psychiatrist.
What about homework and exams?
Doesn't matter as long as you're taking your exams.

This. I also never did homework and most of my friends were skipping school without consequences either or sleeping during classes.

Really? At my school we had exams throughout the whole year, even though end of term exams were more important, if you failed the other ones it would badly affect your grade. Is it different in Japan?

Way back when, School Exams at the end of the year were worth 100% of the subject's grade. It wasn't hard to bullshit your way into a just-passing 50% mark if you weren't an idiot and crammed enough in the final week. Even first year of Uni wasn't much harder (and that's where my tertiary education ended).
Depends on what suits the story, there are just as many anime/manga where it is an issue

Japanese schools have an apallingly low standards. Its almost no child left behind. You ever see that shit where the stupid girls are getting 1s or 24 on tests and they need to get at least 30 to not have remedial classes. Thats a 30 out of 100. 30% is passing. Meanwhile everywhere else 60% is Ds get degrees.
If you aren't dumb you can always cheat your way through life. School content was usually so fucking stupid it was enough to either not learn at all since the answers were all obvious or at best you had just to read one good article or book about the subject to know more than whatever your classmates have learned in a whole semester.
All our external (ie relevant) exams were at the end of the year. Some classes had project work before that, but any earlier exams were just for practise and checking progress.
There's probably a perception that if a student fails it is the school's and teachers' fault

That was the case for us. I am the only person I know that ever got grade retention but I literally tried to get the worst possible grades on purpose.
Pretty much. The issue is that in Japan, if you don't get good grades in school, it'll be bad for your college and job prospects later, so there's a lot of pressure from parents and teachers to do well.
My school kept copies of literally everything. All the class work I had to do had copies made and I just did it all on the days I did show up. You can get a lot done when you do nothing but focus on a single goal.
Unfortunately it gave rise to really bad habits, so i wouldn't recommend it, and I'm sure my teachers fucking hated me because they had undeniable proof in me that they can't skimp on making copies of all their work, but it was doable.

Isn't that the same everywhere? Skill doesn't matter because employers won't even invite you to an interview if your grades are bad. I wouldn't be able to study most subjects either because my school grades are fucking shit since I always hated school. With bad grades you only get labour jobs or generic office jobs (if you have the apprenticeship qualification).
The only people I know that got something better regardless are people with connections. So usually those with parents that studied themselves.
