In hindsight, Soul eater was weird. It was never quite clear why witches are considered DA ENEMY. And it feels like the series wanted to go with a persecution angle with the witch who's an innocent little girl, but that doesn't go anywhere.

It did say why witches were the enemy. Well at least it did in the manga, I don't recall if the anime ever mentioned it. The magic that witches have inclines them towards acts of destruction, as well as some other aspect determined by their magic which usually further puts them on the path of insanity. It was brought up specifically with Kim, who because her magic related to healing wasn't affected by the destructive influence of magic. Also a long ass time ago there was some dispute between death and the witches and things never got better between them.
