Now everyone in the cast gets to be happy and live the normal lives they deserve. Seems like Sayaka was just acting like an asshole for no reason in the end.

She did nothing wrong. The incubators are the villains and Madoka chose to do what she did only because of what they started in the first place. But Urobuchi is probably convinced and dead set in making her a villain, i can't wait to see what sort of hacks he will come up with to make this happen.

She did the right thing with the Kyuubei "incident" but the things she did to Madoka was a bit questionable. She could arguably apotheosize in a different way, but personally I'm on her side, because supposedly the LoC and other meguca would lose their individuality more and more until they cease into nothingness.

Something is fucked up. Maybe the law of cycles will attempt to purify Homura, but supposing she really does have power over said law, what Homura means is that Madoka's new fate is very rapey and not very enjoyable because Homu has no restraints anymore and can live the dream with her love toy.

ethically speaking she still kidnapped madoka, and is holding her against her will (if someone tries to leave every time their memory starts to come back, and you keep wiping their memory, that's not them consenting to stay)
strategically speaking she left Sayaka, Kyoko etc to inevitably regain partial memories and their powers, and become magical girls trying to defeat the evil devil homura (how they'll see it) and keep trying to topple her, which will make it more likely for her grip on Madoka's memories to slip up.
put simply her current position is too poorly defended, in that there's not enough obstacles between Madoka meguca valkyries and Madoka herself. Even if she produces monsters to keep them occupied in typical meguca villainess fashion, she'd need more obfuscation to hide behind

So? Having a human existence doesn't interfere with that at all. We saw that in episode 12, when she stood human in Mitakihara with Homura and Kyubey while ‘simultaneously’ visiting every magical girl across time and space in person.
