I always seem to boil it down to the fact that they're more mature about sex n' stuff and that Western writing conventions just differ significantly. I've heard people try and bring up the fact that 'rape is just a part of nature', but it just doesn't seem like an argument that hold up. Humans have a very unique sense of compasion and sensibility that equate some natural processes as degenerate and barbaric, rape being one of the key ones. Look at Satellizer from Freezing, she was raped so much that she would reject anyone's touch for years until Kazuya came along and became tge exception. If an animal is raped by another animal in nature, they consider it part of the mating process and that they only care if they can bare offspring from it. But because of these conplex emotions we have, it can fuck someone up for a long time if they don't know how to handle it. Then again, it was sometimes a virtue to spread your seed far and wide with little consent a long time ago, so maybe Japan just intergated that into their sexual psyche. seems to be on the right track.
