As I recall, they invent a cure for the diclonius virus thing and the government kills/aborts every baby conceived between the release of the virus and the release of the cure. This is mentioned offhand in like one panel in the last chapter.

I don't think Kaede cares except that it not happen in Kouta's lifetime.

There's an entire second half in the manga. To sum things up, Lucy ends up melting because she overused her powers, and asks Kouta to kill her to fulfill his childhood promise to kill her if she became a mass murderer.

Is it ever brought up before this point that overuse of their powers causes physical degradation? I read the manga years ago, but I can't remember. I know they had a squad of clones or whatever, and vehicles that used vectors, so out there concepts aren't unusual I suppose, but still the ending reads like an asspull to resolve the love triangle.

I don't think it ever comes up beforehand. That being said, she was trying to simultaneously revive a dead guy and destroy the world, both of which were way beyond the scale of anything vectors had done before that point.
It's all poetic: the vectors were intended to be used to destroy the world, but in the end she prioritizes her love for MC-kun over her purpose as a diclonius, and ends up being literally torn apart because she can't be both Lucy and Kaede.

There's an entire arc before the finale about the researcher creating the vaccine and needing to get past the hordes of diclonii at the research facility to let the world know about the vaccine.
