Making this school a 1:1 replica was harder than I thought. Many hours were spent on cross referencing material, google map measuring and tons of time going insane over small details. The project is not at all finished yet, however the github is now public as I hope we can get more attention towards the goal of remaking the entire school.
Thanks to your help, I was able to create the stairs, step for step. Everything in this model should be accurate down to the centimeter. I need help to layout the classrooms though, as I am missing material to cross reference, possibly having overlooked a lot of clues.
I'll try and go to the school next time they're holding a school festival. IIRC it's the only time a lot of schools are open to the public. Have you seen this bit from the Special Features? It features the school pretty extensively
Yes, I used the video as reference material, however they have cut a lot of footage out of the video. Locating where they currently are walking was difficult, and I had to crossference the fucking trees at some points.
The classrooms are really oddly laid out from the graphics they show. The 3D model they made themselves does not even fit into the actual school (for example the stairs they modeled are not correctly oriented and do not even fit up to the roof), so there is a lot of misleading information.

Are you trying to recreate the actual school, or the anime school, or are you trying to reconcile both of them?

Currently I have not seen any material from the anime which differs from the real school, except for the old building which was destroyed in an earthquake. I will remake the old building from the anime, which will then be different from the current real life school. So I guess I am recreating what was shown from the anime.

Doesn't seem easy to find high res pictures of the classrooms, searching for 兵庫県立西宮北高等学校 教室 gives you some result like this blog keyboar.hatenablog.com/entry/20130817/1376720318 but maybe you already saw it.
