Its his demeanor. He exudes that asshole vibe. They took advantage of it in Supernova. He played the semi dodgy hero vs the actual villain in that film and it worked out great.
Also the entire The Blacklist show hinges on it, hes basically the badguy everyone hates having to work with.

Hero/Villain are not synonyms of Protagonist/Antagonist. The former are character traits, the latter are perspective.
