The Velaryons are exiles from Valyria, which was a vast empire on Essos. Martin has repeatedly said that he based Valyria on ancient Rome, which was itself a multiethnic empire. And Corlys tells Daemon that his family unlike the Targaryens were not dragonlords in Valyria.
It is not too difficult to imagine, that there was a family of nonwhite lesser nobles that survived the doom and became one of the major Westerosi houses by supporting Aegons conquest.

It is a bit of a stretch, but it's an explanation that works in the ASOIAF world and it is nowhere near as hamfisted as Black Dwarves and Elves in LOTR.

In the time period when Rome actually cared about bloodlines, it was by no means a multiethnic empire. Non-Roman Latins weren't even considered proper stock until the 1st century BC. By the mid-to-late empire when the upper class was truly multiethnic, nobody would be claiming to be of "pure Roman stock" the way they talk about Valyrians in this show. The Corlys actor is honestly one of the better in the show, and honestly I could mostly look past the retarded casting of blacks as Valyrians.
