The Velaryons are exiles from Valyria, which was a vast empire on Essos. Martin has repeatedly said that he based Valyria on ancient Rome, which was itself a multiethnic empire. And Corlys tells Daemon that his family unlike the Targaryens were not dragonlords in Valyria.
It is not too difficult to imagine, that there was a family of nonwhite lesser nobles that survived the doom and became one of the major Westerosi houses by supporting Aegons conquest.

It is a bit of a stretch, but it's an explanation that works in the ASOIAF world and it is nowhere near as hamfisted as Black Dwarves and Elves in LOTR.
