Why doesn't Weyland Yutani just make a ship with an all-android crew, since it always seems to be the humans who are breaking protocol and fucking up their plans.

It was a pretty small ship, but yes, it should have some precautions like that. The idea though is that it just kept surprising them and they couldn't react fast enough. There was no reason for them to think it was worthwhile to kill the facehugger, Cain, or the Alien and let the acid burn through and make do with sealed off compartments.

If these movies have taught us anything, it's that you should never go to a planet that has more numbers than letters in its name

Alien was just Ash bring back anything of value from alien distress signal, there wasn't really any indication that WY actually knew what was in the derelict, prob just standing secret orders to smuggle back any valuable alien technology to androids and ship computers
Aliens seemed like Burke wasn't really acting in cahoots with top corporate brass or at least above board, and wanted to keep things on the down low so he could keep his 'exclusive rights' or the like (he did probably know a little about the existence of something alien since the colony had obviously found and studied the facehuggers before shit went bad), drawing too much attention to the mission by requesting an all-android crew or something would've ruined his plan. Not sure how much he really believed the full scale of Ripley's story either, probably wouldn't have put himself so much in harms way if he did
Alien 3 is only foiled by ripley's suicide not much they could do

They explain pretty clearly that none of the current WeYu executives believe or care about Ripley's story since there is a colony there and nothing wrong for decades. Burke is the one who starts to think 'hmm, maybe there's something to this and I can get a payday' so he sends a message telling them to go investigate yet specifically doesn't tell them there could be a dangerous alien creature. Ripley finds out it was him who did this and gets super pissed at him and Burke just tries to play it off like a minor mistake. Which is also why Burke then tries to impregnate Ripley and Newt. Burke is one of the primary villains of Aliens, not WeYu.
