Speaking as an artist, it was probably an artist who made the ears be bones.

If it doesn't have earbones then it won't visually read as a Ferengi skull to an audience. So even though it makes little scientific sense, from a visual design and artistic perspective it does.

There is no proof that Ferengi bones had or did not have bones in them. The only line of dialogue we have is children lose their first sets of ears. Given that humans lose their first sets of teeth, we can't say if the ears have bones or not. Now it is canon they have bones.
