While its been years since I saw the movie, my recollection of it is that Lecter figured it out during his sessions with Bill and its kinda implied that he befriended Lecter and told him about the murders, hence why Lecter knows about the head in the storage unit. Bill then uses coded clues about his identity using imagery that Lecter basically used to make him find his "true identity" and that's how Lecter figures out who the guy is.
I could be wrong about some details of course, its a very plot point dense movie with a lot of deliberate mystery stuff in it, you know, being a detective movie and all.
