You have to remember that the Sokovia Accords were never really about solving a problem. they were about world leaders getting panicky that they were not in control of the situation anymore and trying to tie down the Avengers with red tape so they could feel like they were still in control. No one was sleeping easy with the idea that a week from now the Avengers could just decide they didn't like your secret project and would waltz in and start hulkbusting your army. Nobody has a clean record at that level of politics, so everyone has something they really desperately do not want the Avengers to notice and do something about.
Even if you think that Hydra is really gone (Hydra is never really gone) there are any other number of secret societies and organizations that have infiltrated MCU governments that wanted the Avengers to be hogtied by the Accords.
