India wasn't colonized in the 1600s as most of those are just rinkydink trading posts with the sole exception of Goa, which the Portuguese entirely conquered.
The real colonization began in the 1700s.

The first military defeat by a European power in India occurred in 1757. Prior to that Indian "colonies" were trading outposts.
By 1757, India had fallen apart into civil war. The Mughals were gone, you had the Maratha Confederacy trying to be the new Mughals, but they were simply fighting the Afghans and the Bengalis. Indian bankers started supporting the Company because it was more stable and profiteering than the states themselves.
Eventually, the East India Company army surpassed all Indian states and conquered them one by one. First the small ones like Bengal, Madras, and parts of Eastern India were subdued. By 1818, the EIC army had grown into 200,000+ troops. In the third Anglo - Maratha War, the Marathas were defeated and every Maratha commander was reduced to his local fiefdom and the Crown replaced the Confederacy at Delhi.

These were largely outposts granted to European companies by Indian states themselves. The model of medieval Indian economy was allowing European companies to establish factories in port cities.
