Batman and Green Arrow were understandably concerned about what the Justice League was becoming, especially after seeing the Justice Lords reality. It's the little decisions that have the biggest impact, they chip away at people making them easier to make which can lead to ethical debates. While Doomsday is in fact an unstoppable killing machine that is difficult to contain, Batman was startled by the fact that they had a private jury meeting and sentenced him to an eternal hell Superman previously was disgusted with. That first step to use The Phantom Zone Projector opens the door to the league asking "Hey, why not keep dumping people into this cosmic junkyard?".
You're oversimplifying this stuff to sound smart. The government had every right to fear the Justice League based on their actions and the concept itself. Bruce and Oliver even admit this

those first 2 points are pretty realistic. A large chunk of people always get pissed off when somebody starts rocking the boat and changing shit no matter the intentions or even the results. That goes double for governments

If they wanted to raise the question about it, they probably should have had someone else besides Doomsday get kicked to the Phantom Zone.

Doomsday is the extreme case that allowed this trial/sentencing to happen. The point being that they decided to do it in the first place, that first step that scares Batman into thinking "Okay, will we ever do this again, and will the decision be easier now that we ripped off the band-aid with the first trial?". The implications are still there, and very real.

They had an orbital laser cannon with the force of a nuclear bomb. But it's okay because the League promised they'd almost never use it, and the US government had no idea it existed until they did use it that one time

Doomsday is an extreme case, that’s why the rest of the League decided it would be safer for everyone else to lock him up in the Phantom Zone. And keep in mind that Batman had no qualms locking Chronos up in a time loop for eternity.

Yeah what a lot of armchair critic anons fail to realize is that conceptually the JLA is a terrifying organization that would definitely spark debate.

Batman is paranoid, as is Question, but neither are wrong in this example. The possibility exists and is very real whether you like it or not. Everyone hopes for the best scenario, but the smart prepare for the worst. Some of the most dangerous and evil men on the planet did what they did with "good intentions". There is nothing more dangerous than a villain thinking he is the hero of his own story. Examples include Black Adam and Sinestro

they had the right to start something like cadmus. The cloning, genetics stealing, pointless and stupid antagonism towards the JL, etc. is where they fucked up. All while they know somebody sketchy as fuck like Luthor is running around in the background. If they put that effort into actually making the world better then there wouldn't need to be a JL to begin with

They did have a massive army of the Ultimen, to be fair.
