Because Pokemon from the start were designed to be naturally living with humans. Imagine if you will our world but every living critter on it behaved and acted like domesticated dogs. Pokemon are like that, they're creatures designed to be naturally close to humans and the ideal relationship is one where humanity treats the natural world with respect and kindness and in turn Pokemon do the same. By design Pokemon are designed to be good and kind creatures and even in Legends of Arceus where they behave more feral there's still plenty of side quests showing that they can be easily domesticated as long as one has love for them, which NPCs claim the main character does.

But humans can still be portrayed as bad people in Pokemon. In the anime we've seen Pokemon abandoned and abused, the village of abused Pokemon and other things like that.

Every Pokemon has elemental powers and in Legends of Arceus your rival was taken out for a week by a Shinx using thunder wave, Pokemon are stronger than humans.
