You think they don't include more anime stuff in the game is because of Japan's weird copyright and creator rights? Like, some stuff like Ash-Greninja are obviously dual tie-ins made to be included in the games, but how often has stuff directly from the anime appeared?
It makes me wonder if it's because if it was made for the anime, they'd have to credit (and possibly pay) the anime staff? The (earlier) spin-off games had some anime stuff, but I think they also credited the anime staff within them? There's also that rumor that the anime staff had to change the concept of Unova's Mewtwo because of Japanese Copyright stuff and Shudo (and his estate) partially owning the anime's original iteration of Mewtwo, and they'd have to pay licensing for the story he created. In the leaks last year, with the beta versions of Yellow and other content game being produced around the time, it appeared like they had wanted to make the games more like the anime but because of tech difficulties (like trying to get all the Pokemon crying their names into a GB game) they dismissed it at the time. But, it feels like all the modern games and spin-offs specifically try to stay clear of most anime influences unless it's a specific cross-promotion.

You're right, TPC is a disaster, on the one hand Shudo renounced all his rights to his maximum creation Lugia (By the way canonically she is a female, but the people who hired the seiyus made a mistake) but kept the rights of Mewtwo (Not as a species, but as a character) for this was the creation of Femtwo.
Now it may be difficult to take characters from the anime to the video game because in other countries their distribution right is with other companies, but here we have the case of Jessie and James who are even part of Yellow, Go, and Masters.
I believe that a simple and trouble-free solution is to bring the anime characters to the games embodied in generic NPCs and through subtle clues you can know who they are or if possible, use the most similar characters respecting their teams.

That in itself is hilarious. The anime was pretty lousy up until that point. Ash made hardly any progression at all as a character and was a real jobber towards the end.

At least that mistake wasn't the writers or producers fault; the studio who they hired to animate that particular scene were working on multiple anime and something like multiple 20 hour days a week, and they admitted years after the fact it was just a mistake they made and the person animating that particular scene even forgot what show it was for. It just wasn't worth the money or wasn't within the time-limit to reanimate it, so it was left as is. The early years of the Pokemon Anime were wild on all sides of production though; far less overproduced than anything after OS and early Advanced. (DP was where the overproduction from TPCI really began to show itself)
